We have been waiting since the end of February for a state certification number for our energy rebate. Will we need to file an amended return if we file now? Cost?

If you file your original return now (I'm assuming without your energy credit), then you'll have to amend when you do get your number.

If you did your original return on Turbo Tax, amending is free.
