When I was asked about receiving the 3rd stimulus check I could not remember if I did, after checking on the irs website which wasn't working and my bank account I came to the conclusion that I did not receive it. So I filed saying I did not receive any of it and it was accepted on the 21st. Turns out I was very wrong. I did get it.
Is this something the irs will be able to adjust before receiving my return or should I be expecting to get the full amount I was quoted and have to repay it on my own?

Yes the IRS should adjust it for you and subtract it. It might delay your return. So be patient.
If your e-file is rejected you can fix it and re-file. If your e-file is accepted with that mistake, it is going to delay your refund. The IRS cross checks returns with amounts on line 30.
