I need to file tax returns for 2016 manually. Does IRS do direct deposit of tax refund for manually filed returns?

Yes they can do that. Even if you mail the return--which is the only way you can file a 2016 return--you can enter banking information on the tax Form 1040 for direct deposit of a refund.
