I certainly understand your concern. Without reading the letter myself and just going from your comments alone, this sounds like its one of the IRS' precautionary measures to reduce the risk of fraudulent returns and scams. Please see the below page from the IRS website that has a list of all the alerts involving scams and fraudulent tax returns:

Historically, not very long. As long as you followed the instructions and submitted everything requested by the IRS, the turn around time is usually just a few days or up to a week or so. However, keep in mind this year everything is moving a bit slower than years past so it's hard to say for sure. Continue to Check the site here https://www.irs.gov/refunds

First, job-related expenses can only be deducted if you Itemize and this deduction is subject to the 2% Rule (see below). Also, you may need to navigate back to the job-related expenses section and check your entries and your answers to the interview questions as that too, can cause an error.
To get back to the
Job-Related Expenses
section:
Open (continue) your return in TurboTax if it's not already open. Online versions: Make sure you've selected the Take me to my return button.
In TurboTax, search for 2106 and then select the "Jump to" link in the search results.
At the Tell us about the occupation you have expenses for screen, enter your occupation, then select Continue. If you land on the Job-Related Expenses Summary screen, select Edit (for an existing 2106),
Follow the onscreen instructions.
More information :
As an employee, you may be able to deduct certain unreimbursed expenses that the IRS considers "ordinary and necessary" to do your job. That would include things like:
Union dues
Tools
Dues or subscriptions to professional societies
Licenses
Travel and meals for business, including DOT per diem
Home office
Excess educator expenses
Education that either maintains or improves job skills or is required to keep your salary or job.
However, employees can't deduct mileage or commuting costs between their home and main workplace.

If you have tried with the correct AGI, try with 0 as well (if you haven't already). Also, see below for more information:

You may need to walk through the interview for this section in order to fix this. Try this:
Log in to TurboTax and click Take me to my Return
Type in Schedule C in the Search box and click on Jump to Schedule C
This will bring up your Schedule C business. Click Edit next to the business you are getting the error for.
Click continue until you reach expenses. Check your entries there.
Then hit continue until you reach the end of the section and continue to Run the Federal Review again.
If this form was created in error and the above doesn't solve it, try deleting the Form.
To do this go to (left-hand side of the screen in the black bar) Tax Tools> Tools> under Other helpful links..choose>.Delete A form

When entering your 1099-R, you will see a place to choose who the 1099-R is for (see screen shot attached) This may be on or about the 2nd or 3rd screen once you get to the 1099 R section. You will need to answer all questions related to that 1099-R before going to add another Here's how to enter your 1099-R in TurboTax:
Open (continue) return if you don't already have it open.
Inside TurboTax, search for 1099-R or 1099R (lower-case works too) and then select the "Jump to" link in the search results.
Answer Yes on the Your 1099-R screen, then click or tap Continue. If you land on the Your 1099-R Entries screen instead, click or tap Add Another 1099-R.

The IRS website will advise of any delays or holds on your return. The quickest way to check the status of a tax refund is to go to "Where’s My Refund?" or call 800-829-1954 for automated phone service. If you are chosen for a review you will be notified by the IRS (via mail) and the Wheres my refund tracker will be updated to reflect that as well. Due to the PATH Act and numerous recent changes in tax law, 2017 tax year returns are simply being processed a bit slower than years past. Please note that accepted only means the IRS has begun looking at your return and it could be up to 21 days before your refund is actually issued. Please see the below FAQ for a full explanation: (You may need to click on "see entire answer" to view the related information sections at the bottom)

If you inadvertently used an old bank account and the bank indeed sent the refund back to the IRS, the IRS will send you a paper check. This is not uncommon. They will send it to the address on file.
