I submitted return under Married with Jointly but it got rejected because my spouse has submitted it under Married with separately. I want to know the process to submit under Married with Jointly category.

You cannot cancel a return that has been accepted. You need to wait until your spouse's return has been fully processed, and then your spouse's return must be amended to a joint return that includes all of your information as well as your spouse's info, which is already on the return.
A 1040X cannot be e-filed. It must be printed and mailed. It will take about 3-4 months for the IRS to process an amended return. It is a good idea to use a mailing service that will track it, like UPS or certified mail, so you will know it was received.
