Yes, there is a $39 fee for using the "Pay With My Refund" option to have TurboTax fees deducted from your federal tax refund. You can always remove that option to save the $39 fee, as long as you haven't yet e-filed.
How do I remove Pay With My Refund fees in TurboTax Online?
I bought my TurboTax product at Costco. Did my taxes like every other year and find out they charged me another $40 to efile my federal tax return. What is this charge for. I am due a refund and wanted it sent to my bank. They never charged me anything before. This sounds like they are trying to scam you out of some money.

Well, for some reason you selected to have the TurboTax state e-file fee paid from your federal tax refund. There is a $40 service charge for this option. You should have selected to pay the e-file fee with your credit card. There is no fee for e-filing a federal tax return when using the desktop editions. The only e-file fee is for a state tax return and that fee is currently $25.
If you have filed the tax return the fee cannot be refunded since you agreed to the terms and conditions.
This is the screen that was presented to you where you give the option to either select to pay with a credit card or with the federal tax refund -
Turbotax should add a sentence clarifying the charge. For example, “There is an additional $40.00 charge if you choose to have the state filing fee deducted from your federal return.” I believe it is not clear as written now.
