I am filing for the first time the Arkansas state tax, is it possible to efile (electronic filing) or I should send it as paper filing?

When the program says "file them together" it simply means the two distinct tax returns are filed at the same time, and they each go to their own tax authorities.  That's always the way most people have chosen to file their federal and state returns.  You simply choose that you want both returns filed when you are in the File section.
