Enter them separately. Sometimes, an employer will change owners, or even payroll processing in the middle of the year. When this happens, separate W-2s are issued. It needs to be treated as if they were separate companies (even though they are not). But your final numbers (income and tax withheld), should match what your employer paid and withheld for your for the entire year when you enter them in separately.
