Shouldn't TurboTax be asking me if my loan is a re-finance? I'm not finding any place to check that off and I believe it matters.

When entering the 1098 for your mortgage interest, it does not matter to the IRS if this is a refinance of your original loan.  The IRS allows for mortgage interest deductions and that is all that is necessary to claim the deduction.
