Not sure what to enter when asked if my kids are adopted. Two are my wife's biological children, whose father died years ago. I adopted them when I married their mother

NO ... when you file a joint return you have to answer for both of you.  Since they are her bio kids you indicate that even if you adopted them formally. There is nothing to gain by choosing adopted.
