My federal refund for 2020 was $4,697. After doing my amendment, the federal refund is now $1,211. How do I handle the 3,486 that is supposed to be the governments? I'm amending using the 2020 Desktop App (Premier).
After I finish the amendment, it just says the federal refund is $1,211 but there's no mention of the 3,486 that the government overpaid me. What do I do?

Nothing, the program is telling you that you are getting more back. If you did an amendment using TurboTax Premier for a return that you filed using the same program, this is your additional refund. So you should have already received the $4,697 last year sometime. Once you send in your amended return and they process 1040X, they will send you an additional $1,211. If you would have filed with the additional information you would have had a refund last year of $5,908.
If you owed money or received too big of a refund last year, you would see a tax due instead of a refund.
