TurboTax states that I'm not eligible.  I believe this is incorrect.

No, the credit is not available in Indiana to filers using the Married Filing Separate (MFS) filing status.  Please see paragraph III on page 3 of this reference bulletin from the Indiana Department of Revenue: Indiana Department of Revenue Information Bulletin # 98.
