i paid my federal payment that was due by credit card but then my return was rejected will that payment be credit back to my account?

If you received a payment confirmation and your credit card was charged, that amount will still be credited into your account (Your TurboTax will show as paid and the balance should show as "0"). Once you fix the rejection issue, you should be able to resubmit without having to pay again.
