It depends. If you received the Advanced Premium Tax Credit and then are filing Married Filing Separately, you are not eligible to claim the Premium Tax Credit.
If your wife claimed 50% of the premiums, and credits on her return, then yes, you would need to pay the other 50% so you would both be paying the same amount.
If your wife claimed the full amount on her return, then she should amend her return to claim only 50% of the premiums and then you would claim the other 50% and pay your portion. To do this you would both need to mark the box that says you shared your policy with another taxpayer after entering the 1095-A, then in the allocation boxes enter 50%.
Depending on the reason you are filing separate returns, you may find that you make out better for the year if you file a joint return. To do this, she would need to amend her return and then you would file together. You can do this by logging back into the return and selecting Amend My Return. The amended forms are expected to be available in Mid February.
