I filed married-jointly, even double checked the submitted form, but when I checked the status in IRS, it says "single". It's been 25 days since acceptance.

Should I contact IRS or just keep waiting for my refund?

The IRS tracking web site seems to be incorrectly classifying some returns. If you verified that you filed married filing jointly on your tax return and all your spouse's information is entered  on it, then you can rest assured that your filing status is married filing jointly.
