Who?  Federal or state?  How did you pay?  Your only proof of payment is your bank statement or credit card showing the payment coming out. Turbo Tax only passes your bank account number to the IRS or state for them to take it out of your account. And the IRS or state does not update Turbo Tax when or if they get your payment. 

 

Or are they saying they changed your return and you owe more?  

 

Or is Turbo Tax saying you need to pay the fees?

What is "it" that says you owe money? If you are looking at TurboTax, it always shows the amount that you owed on your tax return. TurboTax has no way of knowing that you paid the tax.

Turbotax never knows that you paid any balance due. Thus it will always show you owe

Why does my TT account say I still owe tax due?

 

TT does not update after your return has been accepted.  Your account will always show the result of the return you prepared using the software.  TurboTax never knows if you received your refund —or how, when or even if you paid tax due.  Your proof that you paid your tax will be your own bank/credit card records.
