I am filing Form 1040-NR-EZ and Form 8843. At the same time, I am applying for ITIN.
I need to pay the tax I owe somehow, but it requires me to enter an SSN or an ITIN, which I don't have. For example, Direct Pay asks me to enter an SSN or an ITIN.
How can I make the payment?

You cannot prepare or file a 1040NR-EZ using TurboTax. If you are a non-resident alien you cannot use TurboTax.
NON RESIDENT ALIEN
If you are a non-resident alien, your return must be filed on Form 1040NR, which cannot be prepared using TurboTax. You can use TT’s partner, sprintax:

Thank you for your reply.
Would it be possible for you to answer my question generally, regardless of what tool I use? I have all the necessary forms filled out, and just need to make payment.
If you have federal tax due you can pay by mailing your payment with the 1040V voucher, having the payment taken out of a designated bank account, or you can pay directly on the IRS website.
