My wife and I got married last year, but we worked in different states and hence will need to file joint federal taxes but separate state taxes. I am using desktop, premier version. I filled out MFJ and copied to create 2 more versions for state filling.
For IL Husband will remove wifes data and vice versa for wifes NJ filing
Will file federal first, e filling followed by e filling for wife and husband.
Is there anything I am missing? Also we had HSA and several forms like INT,DIV, B, 1099 SA and both of our W2 from jobs. For HSA ill put all under husband as he did it. For rest we will just put the gains under their respective owners.

I think you have it figured out; however, you won't be able to e-file the state tax returns. You will have to print and mail those. A state e-file requires it be accompanied by a federal e-file. For your additional forms, if you any joint accounts, you can split those however you want. For those that are titled in only one name file it with the person it belongs to.
For your joint federal return in TurboTax, I would also see what the results are if you file both states jointly.
I see an option to uncheck state filling but just check the federal filling and finish it. I am not sure if its fine to efile that
As for your HSA question, please note that an HSA belongs to an individual, just like an IRA. Thus, if you are going to allocate things to individuals, allocate the HSA contributions and distributions to whichever spouse owned the HSA.
This is true even if one spouse contributed to the other spouse's HSA - the owner of the HSA has to report all contributions to his/her HSA, no matter the source.
I would take to heart David's last comment: "For your joint federal return in TurboTax, I would also see what the results are if you file both states jointly. "
