Employer wants to issue a 1099

I was a full time employee from 2021-2022. My employer switched payroll services last January and as a result our very first paycheck had no taxes taken out. They now want me to fill out a W9 so they can issue a 1099 for that first paycheck. 

This doesn’t sit right with me as I should not be held liable for the employer portion of the taxes. I was planning on filling out the section for additional income not reported on the W2. Is there a reason they need me to fill out a W9?

I agree with you. Ask your employer to issue a corrected W-2 to include your first pay check.
