My employer doesn’t take out city taxes for the city where I reside, only for the city I work in. Now I have a bill from prior tax years. Will withholding additional tax from my paycheck prevent the tax bill in the future if my employer doesn’t allow an option to withhold this tax?

Your answer will depend on the city you live in. I can't be sure (not knowing where you live), but I suspect your city would want a one time payment for the back taxes, and for you to file each year according to the procedure on your city's website.
You can ask the employer, but usually Ohio employers withhold for the city or locality that you work in. It is up to you to pay tax to the city you live in. If you are in a RITA locality, it is actually pretty easy to use the RITA site to pay quarterly to them.
