Your wages, or salary, is reported on a W2. That is reported as wages on your 1040 line 1, not your schedule C. It is not self-employment income.
"Non-minister employees pay into the Social Security and Medicare programs through the Federal Insurance Contributions Act (FICA). The FICA/Medicare program requires an employer to withhold one-half of the tax, the employee’s contribution, and match the other half of the tax, the employer’s contribution. Ministers, performing ministerial duties, do not and cannot participate
in the FICA program. This is not an elective decision for the minister or the church, but a decision mandated by law."

Check with your church to see if you should have received a 1099-Misc instead of a W-2. That would depend on how you were paid, if income tax was withheld, if FICA taxes were withheld, etc.
