I efiled and paid by credit card. It went through but the IRS later rejected the filing and needed more info. I added the info and went to efile again. It wants to charge my credit card a second time for the full amount. I looked into my credit account and the first transaction is still "pending". How do I pay only once?

Which charges? There is no charge to e-file a federal tax return using the desktop editions.
Are you paying the taxes owed by credit card?
Are you also e-filing a state tax return? If so, there is a $25 e-file fee for each state return e-filed.
Since the federal return was rejected, you can e-file again and should not be double charged for the state e-file fee.

Hi, thanks for the quick reply, I should have described this better. I am referring to my tax payment to the IRS not a fee to process the filing. It is the amount due to the federal government . Any advice about this would be appreciated.
If you paid the taxed owed using a credit card and the tax return was rejected, then you corrected the return and e-filed again there should not have been two CC payments. Since you are seeing two payments, one of those payments will probably be removed by the payment processor.
You can check your IRS tax account to see all of your payments and refunds and there should be only one payment for the taxes owed on the 2023 return - https://www.irs.gov/payments/online-account-for-individuals
