It's extremely unlikely that TurboTax is subtracting incorrectly. What are the exact amounts on your Form 1040 lines 16, 24, 25d, 26, 33, and 38? Look at the actual tax form, not a summary screen in TurboTax. The following FAQ has instructions to view your Form 1040 in TurboTax Online.

How do I preview my TurboTax Online return before filing?
