Can I make extra payments to the IRS for the same tax year that my job is taking out taxes for?
So for year 2016 I will file in 2017. In year 2016, my employer is taking out taxes for me, but I know that I am behind. Is there anyway that I can pay extra to avoid penalties when I file in 2017, without having my employer take more money from my paycheck?

Yes - use Form 1040-ES to make estimated tax payments. The Form is here: https://www.irs.gov/pub/irs-pdf/f1040es.pdf (The actual mail in part is at the bottom of the page.)
