My HSA is not a pre-tax HSA, it is an after tax HSA (i.e. all money going into it is post tax that I personally contribute). Can I deduct medical expenses then, that I pay with it?

If you received a tax deduction for the money that you contributed to the Health Savings Account (HSA) after tax, then you cannot deduct the medical expenses paid with the HSA funds. That would be deducting it twice.
