I lived 1/3 of the year in California, and 2/3 in Louisiana, but for some reason turbotax is not splitting my income between both states this year. In the Louisiana return turbotax let me adjust the amounts by hand, but the California form does not let me do that, and the numbers on form 540NR are incorrect.
It worked fine last year, so I'm not sure what I might have done differently.

California and Louisiana handle part-year returns differently. Louisiana will tax you based on your LA income. CA bases its tax rate on your total income and then prorates that total tax by the ratio of California to total income. This does produce a higher tax rate, because the rate is based on your total income and not just your CA income. You can see this calculation on lines 31 to 39 of Form 540NR.
There is a section in California for nonresident adjustments where TurboTax will ask you what is the California Amount. If you do not see that, make sure you are filing a part-year California return.
