After I filed 2024 taxes and my federal and state tax returns were accepted, my spouse received another W-2 from one of her short-term employment that we completely forgot about. It was about $2300. Then I added that new W-2 to my 2024 tax return and filed the amended tax return via e-filing. Federal, NY, and NJ have accepted them; however, South Carolina rejected them. There is no visible reason code anywhere, and I'm assuming that is because SC does not accept amended tax returns over e-filing. And I have no idea how to file an amended tax return for SC by paper...

According to the SC Department of Revenue website, electronic filing of amended returns is accepted. However, with no further information about why it was rejected, there is no way to know what to fix.
Your best option would be to print and file the amended SC return by mail. The tax return will be SC Form 1040, with a box checked toward the top of the screen showing that this is an amended return. It also states to include Schedule AMD.
You should probably include a copy of the amended Federal return to show the changes that prompted the change to the SC return. Unless the additional W-2 was from a job in SC, you would not need to include a copy of the W-2.
Be sure to sign the last page of the SC Form 1040 and use the mailing addresses printed at the bottom of that form under your signatures.
When you go through the filing process in TurboTax, you can change the SC return to 'mail' and everything you need should be printed for you as you go through the process.
