My wife and I are filing federal taxes Married Filing Jointly, MA state taxes as non-residents MFJ, and she is filing a NY return Married Filing Separately. I know I have to calculate all of the forms separately, but is there a way to submit our MA and her NY returns online after we’ve already submitted our Federal return on its own? Or do we have to mail in our State returns?

Yes - You could e-file your MA return with the federal since your filing status is the same on both. If you have already filed the federal return, you have to wait until the federal return is accepted before e-filing the MA return by itself,
