Massachusetts Married, Filing Separately

When filling out my MA state taxes, TurboTax asks for my wife's income information even though we're filing separately.  This causes an issue with my MA return, as it enters our combined income in place of just my own.  Is this an issue with the software, or am I misunderstanding MA taxes?  (For further context, we both live in a different state, and she works in that same state not MA.)
