I prepare my son's US tax return. He has been living in Japan for more then 20 years. He has a US passport but no ID issued by a US state. Can he e-file?

The IRS does not require you to have a driver's license in order to e-file. Entering a driver's license is an optional thing that adds some security to an e-file, but that step can be skipped for a federal tax return. You cannot/do not need to add a passport. Some states are pretty picky about wanting a driver's license in order to e-file but it seems you are not filing a state return so that should not be an issue.
just bypass the driver license screen - it is actually optional.
