I just received a letter from IRS stating that I owe because of my state return for 2018. I was completely caught off guard as why I would owe, apparently I had put $410 under line 72 on 540 form. How will I be affected when I amend this to $0? Thank you for you time.

Who was the letter from? The IRS doesn't ask about your state return. Is it from the CA FTB? Line 72 is for estimated payments or a refund applied from 2017. Was $410 your 2017 Refund? When you entered the 1099G there was a second box for the amount you weren't suppose to enter it in.
You don't need to amend CA for that. If you change line 72 to zero you will owe the 410 back plus any interest they charged. Just pay the bill. That should not affect your federal return.
