If you scroll down on the 1099-R input screen you will see Box 12 to list your state tax withholding. Please view my (screenshot) below for reference.

Box 12 of the 1099R should show state taxes withheld.

are you saying the 1099R entry screen doesn't have a place for Box 12 or the state tax withheld?
