add $0.49 tp one box 1 and subtract $0.49 from the other Box 1

This seems to be a real problem with TurboTax Online this year.  I'm not sure, but I think that TurboTax is just issuing a warning to make sure that these are not duplicate entries, not that they are actually errors.  However, if TurboTax does treat this as an error, it's possible to eliminate the error by changing one of the entries by $0.01 such that the amount still rounds to the same dollar amount.  If you have the choice, it's better to make the change on a Form 1099-R that shows no tax withholding since details of Forms 1099-R that show no tax withholding are not transmitted when you e-file.
