I received two 1099 MISC, I put them both separately into TurboTax where I was supposed to however when I downloaded my tax return the same company is showing up twice however the income is different for the two companies as it should be. Is this an issue

No, this is not an issue.

 If you received two (2) 1099-MISC from the same company (different income amounts) and entered both, they will appear as separate 1099-MISCs.

Did they both have the same EIN on the 1099-MISC?
