The software says the amount should be greater than $0.50. Should I ignore the software's objection or simply remove this 1099-R from my return.

If you received a corrected 1099-R showing $0.00, you should remove the form from your TurboTax return. TurboTax doesn't accept $0.00 Removing the form should not cause any IRS issues since the corrected form indicates no taxable amount.
