I received 2 1099-R forms. one from previous employer 401k to ira and roth; the second from ira to new employer 401K. When both 1099-R are entered it treats as if it was withdrawn.

Yes, the data entry will treat both forms as if they are withdrawals. However, when you enter the form's basic information, you will be asked additional questions; you will have a chance to say that you moved money to another retirement account. The correct tax treatment will be determined then.
