Period 2 (April 1–12): This is fine. The IRS generally accepts any reasonable method consistently applied. Using the most recent end-of-month statement prior to the withdrawal is a reasonable method for individuals. If your $8,700 balance earned $1.25 over ~7 months, the interest for those extra 12 days in April is roughly $0.08 (8 cents). The IRS is not going to flag a return over a few pennies of interest that wasn't yet posted to a statement.
Period 3: You can ignore this. Once the principal ($4,300) is gone, the excess is corrected. The $1.25 remaining is just a residual debt to the account that you are clearing out. You don't need to calculate earnings on the earnings.
On your 1099-SA (which you'll receive in early 2027), you will see one total in Box 1 (the $4,300 + $1.25) and the earnings in Box 2. As long as the math reconciles on your tax return, the number of transactions is irrelevant.

It depends on where you entered it. If you entered it in box 14, then you would change it in box 14 of your W-2. If you entered it after the W-2 entries, you would change it after the W-2.
For both ways, select the following:

W-2
Edit
Then go to the W-2 and change the number in box 14 if that's where it was entered or continue past the W-2 and change it in uncommon situations.

Since you are a resident alien for the 2025 tax year, you are correct that you must file Form 1040 rather than 1040-NR. However, because of the specific "Saving Clause" exception in the U.S.–China Tax Treaty, you can continue to claim student treaty benefits (Article 20) even after you become a resident alien for tax purposes.
To report this correctly in TurboTax Desktop, you should follow the "offset method" to ensure the IRS sees both the income (to match your 1042-S) and the exemption.
Because your stipend (Code 16) is technically a scholarship/fellowship, it should be recorded on Line 1 of your Form 1040 Schedule 1
Go to Wages & Income.
Scroll to the bottom to Less Common Income.
Select Miscellaneous Income, 1099-A, 1099-C.
Select Scholarships and Fellowships.
Enter the Gross Amount from Box 2 of your 1042-S.
Now you will enter two separate negative adjustments in the "Other Reportable Income" section to offset your income. This will flow to Schedule 1, Line 8r.
Go to Wages & Income -> Less Common Income -> Miscellaneous Income.
Select Other reportable income.
Entry 1 (The Stipend): * Description: U.S.-China Tax Treaty, Art. 20(b) exemption
Amount: Enter the stipend amount as a negative number (e.g., -8000).
Entry 2 (The W-2 Wage Exemption):
Description: U.S.-China Tax Treaty, Art. 20(c) exemption
Amount: Enter -5000.
As a resident alien claiming a treaty benefit that overrides the Internal Revenue Code, you are required to attach Form 8833 (Treaty-Based Return Position Disclosure).
Switch to Forms Mode (click the "Forms" icon in the top right of TurboTax Desktop).
Click Open Form and search for 8833.
You will need to fill out one or two of these (you can often combine them on one form) explaining that:
You are a resident alien under the Substantial Presence Test.
You are claiming Article 20(b) for the scholarship and Article 20(c) for the $5,000 wages.
Cite the Protocol to the U.S.–China Treaty, Paragraph 2, which allows the Article 20 benefits to continue even after you become a resident.
Because you are attaching Form 8833 as a resident alien and claiming a treaty benefit, you will likely be unable to e-file.
Attach a copy of your 1042-S and your W-2 to the front of the 1040. Place your completed Form 8833 behind the 1040.

I am assuming you are claiming your mother as a dependent on your return. If so, yes, you need to include her 1095-A, but you will need to select you or your husband as the name as TurboTax does not give the option of choosing a dependents name for the policy. This is because your mom is a part of your Tax Family when you claim her as a dependent.
The policy has your moms SSN attached to it. So the IRS database will match her SSN to this policy. Additionally, any Premium Tax Credit will now be based on your tax family household income instead of just your mothers income. So although it may just be her name on the policy, the math that will be done on form 8962 is based on you and your husband.

After you enter your Box 13 amount, you will choose Code R and enter the detailed amounts. Your max elective deferrals 31K ($7500 catch-up) and the remaining 14K as employer match.

This seems to be a bug in the TurboTax software: when I went through and took the business use of the home deduction for schedule C and the business portion of the property tax, and then went on to the state filing for New Jersey, TurboTax listed the entire property tax amount and if I'd hadn't caught it, I would have taken portion of that deduction twice. TurboTax really needs clear this up and fix this problem or many New Jersey business owners who use a portion of their home are going to take a double deduction without knowing it.

Federal and state refunds come from completely separate entities. There is no rule as to which one will come in first or how long it will be between their arrival in your account.
TurboTax gives you an estimated date for receiving your refund based on a 21 day average from your date of acceptance, but it can take longer. “21 days” is not a promise from TurboTax or the IRS.
First, check your e-file status to see if your return was accepted:
https://turbotax.intuit.com/tax-tools/efile-status-lookup/
Once your federal return has been accepted by the IRS, only the IRS has any control. TurboTax does not receive any updates from the IRS. Your ONLY source of information about your refund now is the IRS.
You need your filing status, your Social Security number and the exact amount (line 35a of your 2025 Form 1040) of your federal refund to track your Federal refund:
https://www.irs.gov/refunds
To track your state refund:
https://ttlc.intuit.com/turbotax-support/en-us/help-article/tax-refund/track-state-refund/L3jgO8PGs_US_en_US?uid=lt447ebr
If you chose to have your TurboTax fees deducted from your federal refund, that will take some extra time, while the third party bank handles the refund processing

If you are getting earned income credit on line 27 or additional child tax credit on line 28 You are subject to the delay required by the PATH act. Do not expect your refund before early March
https://ttlc.intuit.com/turbotax-support/en-us/help-article/internal-revenue-service/federal-refunds-delayed-due-path-act/L5jnQJsBi_US_en_US
Note: “Accepted” is not the same as “approved”. TurboTax tells you the e-file was accepted if the IRS deems that there is enough information on the return for them to take it in for processing. Only the IRS can approve of the refund, which is a later stage of processing. If the IRS approves your refund they will provide a date for the refund to be issued.
FROM THE IRS WHERE’S MY REFUND SITE:

How it works
Where's My Refund shows your refund status:
Return Received – We received your return and are processing it.
Refund Approved – We approved your refund and are preparing to issue it by the date shown.
Refund Sent – We sent the refund to your bank or to you in the mail. It may take 5 days for it to show in your bank account or several weeks for your check to arrive in the mail.

TurboTax desktop software doesn't show the audit risk feature when you are working on an amended return. This feature is typically available during the preparation of your original tax return to help assess potential audit triggers. For amended returns, the software focuses on helping you correct or update your filing, so the audit risk indicator isn't displayed. If you want to assess audit risk, consider reviewing it during your original return preparation. When amending, the software prioritizes accuracy.

In TurboTax Online, to delete a dependent you mistakenly added, go to the Personal profile screen under My Info. There, under your household, find the name of the dependent. Select Delete next to her name and confirm the removal. This will remove her from your 2025 return since she wasn't born in that year. If you are using TurboTax Desktop, open or continue your return and select Personal Info. Find the dependent and select Delete next to her name, then confirm the removal. This will stop the system from asking how long she lived with you in 2025, as she will no longer be listed as a dependent for that tax year.

I looked at your tax files, they both show yes selected. If you think you selected a no, the only thing that comes to mind is that if you revisited the same interview steps, you didn't notice that a selection for yes was made. The program is working correctly for me. The feedback was passed to the engineers, and it's possible that the flow of this section of the interview will be improved to make the question clearer.

When you file an amended return for any reason, it is a good idea to be sure that your original return has been fully processed and your refunds have been issued and received. If you happened to file the amended return too quickly, then the amended return may be rejected without a specific reason because it cannot be processed yet.
Give it a few days and try to refile the amended return to see if it will be accepted.

You will need to contact the IRS for information. It might be easiest to set up an account with them.
IRS Individual Online Account
Taxpayers with a Social Security number or an Individual Taxpayer Identification Number can create or access their IRS Individual Online Account to get information they need to file their return.
With an IRS Individual Online Account, people can:
View balance owed, payment history and schedule payments.
Cancel scheduled payments.
Get transcripts.
View or create payment plans.
See digital copies of some IRS notices.
View key data from their most recently filed tax return, including adjusted gross income.
Validate bank accounts and save multiple accounts, eliminating the need to re-enter bank account information every time they make a payment.
View, approve and electronically sign power of attorney and tax information authorizations from their tax professional.

You could print or save your tax returns as PDFs to a folder accessible on your phone, otherwise I don't think there is a way to get them to show in the app.
