I'm assuming that you are asking about distributions from a 401(k) and that you're a Michigan resident needing information about how these are taxed by your state.
When you entered the 1099-R for the distribution, a screen titled "Where is your distribution from?". This question is used to determine how the 401(k) is taxed by Michigan - the last selection called "Pension/IRA distributions received before retirement age/None of the above" would be the correct selection.
When you get to your Michigan return, you'll get to a screen "Retirement and Pension Benefits Summary" where type N will be selected for the distribution, which means it is a retirement distribution subject to Michigan tax. This would be the correct type for a 401(k) distribution funded through your employer.

I used TurboTax desktop to complete my 2024 taxes, submitted online and accepted by IRS last year. I decided to use TurboTax online this year for my 2025 taxes. I was able to successfully upload my 2024 taxes from my desktop and the online version was able to use the uploaded info from 2024 to fill in the personal info for myself and my wife. When I finished my federal taxes and tried to submit them, as part of recognizing who I was, I needed to input my AGI from 2024. The online version said it could not find my AGI for 2024 and asked how I submitted my taxes last year. If it was successful in uploading my 2024 taxes, why could it not find my AGI.

No. A bonus is not overtime. Your bonus will be on your W-2 in box 1. The software will reconcile whether you owe tax or get a refund based on the amount in box 2 that shows how much tax was withheld from all of your income including the bonus.

On the Status of your state returns screen, select the trashcan icon next to your state, then select Delete.
If you’ve already paid your state fees, you can’t delete your return, but you can start over by selecting Start Over next to your state return on the Status of your state returns screen.

Distribution code from 1099-SA in Box 3 is 2. W-2 had code W in Box 12 but excess was not added back to Other income in Schedule 1040, line 8f. That appears to be the problem and I do not know how to resolve. Also, does TurboTax determine the excess contributions or use the amount from 1099-SA.

The “senior deduction” is added automatically by the software based on the date of birth and filing status you entered into MY INFO. You do not need to take any extra steps to enter it. (And…the new senior deduction has nothing to do with whether you are getting Social Security)
The deduction is not on the same line as your standard deduction. It is shown separately on line 13b.
2025 STANDARD DEDUCTION AMOUNTS
SINGLE $15,750 (65 or older/legally blind + $2000)
MARRIED FILING SEPARATELY $15,750 (65 or older/legally blind +1600)
MARRIED FILING JOINTLY $31,500 (65 or older/legally blind + $1600)
HEAD OF HOUSEHOLD $23,625 (65 or older/legally blind + $2000)
For 2025 through 2028 there is an extra deduction amount of up to $6000 per individual 65 or older filing Single, MFJ, or HOH which is phased out for taxpayers with modified adjusted gross income over $75,000 for single filers and $150,000 for joint filers.
(The deduction phases out completely at $175.000 Single or HOH, or $250,000 joint)
The $6,000 senior deduction will be calculated on 1040 Schedule 1-A page 2 Part V Enhanced Deduction for Seniors which goes to 1040 line 13b. It is separate and in addition to the Standard Deduction or your Itemized Deductions on 1040 line 12e. Turbo Tax automatically includes it.

TurboTax Online
Open or continue your return.
Select Continue or Start on Tax Home to enter your return.
Select Tax Tools from the menu.
Select Print Center, choose Print, save, or preview this year's return, and follow the instructions.
If you haven't yet paid your TurboTax Online fee (or registered, if you're using a free version), you'll need to do so before you can save the PDF.

Select File.
Select Print/Save for Your Records.

The combined maximum contribution is calculated on lines 1 through 6 of the worksheet. It's a pretty simple calculation. If you're married filing joint it is your (MAGI - $236,000) divided by $10,000 = percentage reduction.
The lower part that you are referring to is a calculation of how much of the maximum contribution each spouse can make based on their individual income.
