2018 1098T shows payments for one semester (fall 2018) but the financial aid for two (spring 2018 and fall 2018). So my son will get over taxed for the difference.

Made a payment in November of 2017 for the Spring of 2018.  Since it was paid in 2017, it is not reflected in the 2018 1098T.  Then paid in 2018 for the Fall semester. So the 1098T reflects payments for ONE semester in box 1 BUT the financial aid for two semesters Spring and Fall.  He graduated in December.  So my son will be overtaxed for the difference.  What is Turbo Tax doing to resolve this issue?

After you enter the 1098-T, select that part of the scholarship was awarded for a different year and enter that amount. 

This entry is made in the "Scholarships/Grants (for all schools)" interview which you can get to from the "Here's Your Education Summary" page

It wasn't for another year. The 2017 1098T included the Spring of 2018 but then the 2018 1098T included Spring again.

It all has to due with the 2018 changes to the 1098T.  I need to hear from someone who understands the change and what impact box 1, 2 and 5 have in the 2018 taxes.

The reporting requirement changed in 2016, but last year was the last year the IRS accepted a 1098-T without Box 1 reported. Box 1 reports what was paid to the school in the tax year. Box 2 reports what was billed by the school in the tax year. Box 5 reports what the school received as scholarships for the student it the tax year.  
That's it. The credits have ALWAYS been based on what was paid in the tax year.
People were reporting Box 2 as what was paid for the tax year, which isn't always accurate. If the school billed in December, it would be in Box 2 WHAT WAS BILLED. Some people didn't pay until Jan of the next year but were claiming expenses in Box 2, which they didn't yet pay. THAT'S the reason the IRS wants to see Box 1 reported.
NOW, Box 1 reports WHAT WAS PAID. That is all the IRS cares about. If your box 5 is larger than box 1, your student has taxable income UNLESS a scholarship posted in 2018 for tuition that was billed "in another year".
If you paid in 2017, it will not be in Box 1 on your 2018 1098-T and it shouldn't be. You could have claimed it on your 2017 tax return.

You can't use any amount you paid in 2017 or
2019 to figure the qualified education expenses
you use to figure your 2018 education credit(s).

If the Spring of 2018 financial aid was included on the 2017 1098T (school year reporting) and then the same Spring 2018 financial aid was included again on the 2018 1098T (calendar year reporting), how are we not getting taxed twice for the same financial aid??
