I accidentally paid 2022 Q4 taxes using my EIN for my business, instead of my SS number. I just got my refund from the IRS, and it is short the amount that I paid for Q4 under my EIN. They didn't count that toward my return. How do I correct this issue? I need to get that money back. I am guessing the IRS won't want to give it to me. Will they instead issue a return to my company for that amount?

You are correct. The IRS is not going to return the money to you, the individual, unless your business is a single member LLC that reports on Schedule C. It will be applied to your business' account, and you will have to get it back through the business. How that will work depends upon what kind of business structure you have.
what type of business? what did you indicate as the purpose of the payment? how did you make payment?
you might also try calling the IRS.
I have an LLC that changed to be taxed as an S Corp for 4th quarter (9/1/22). I indicated the payment was for 4th quarter estimated taxes. I paid through PayUSATax. I will try reaching out to the IRS.
