It's hard to know where the it's being detected......but the extra safe but annoying double-check was probably brought on by a LOT of people double-entering 1099-R forms in the past and not realizing they had done so.
Yeah, it's not always easy for us to see how people could do that, but I imagine it happens quite a bit more for the people using the Online software, than those of us using the desktop software.

One proposed way around the problem...for those are SURE they aren't double-entering the same 1099-R...is to reduce the tax withholding on one of them by $1, and try it that way. The IRS may eventually note there is a difference of $1 low withholding as claimed, but since it means they get to keep more $$, would rarely question it. Others have suggested lowering withholding on one 1099-R by $1, and raising it $1 on the other, so that the total withholding is exactly the same and the IRS has no reason to question it later...nor is likely to bother even if they do note some sight difference.
If all of the 1099-R's are from the same Payer (and for the same Payee), you could try just adding them all together, and making a single entry. That's what I've always done with multiple 1099-INT forms that I get each year from the same bank, each for a different Cert of Deposit.

If you're using TurboTax Online, follow the directions below:
1. Sign into your online account.
2. Locate the Tax Tools on the left hand side of the screen.
3. A Drop down will appear. Click on Share my file with agent.
5. This will generate a message that a diagnostic copy will be created. Click on OK, the tax file gets sanitized and transmitted to us.
6. Please provide the Token Number that was generated onto a response.
