If my wife and i filed mfs in 2016 i amended my return to mfj with her info included what happens to the refund she got when she filed mfs?

This figure is entered on the amended return to offset the new refund amount on the joint return.  It will be included with "Overpayment, if any, as shown on original return or as previously adjusted by the IRS.

Since you filed separately, it will depend on whose return is being amended in the software.  TurboTax won't know what information was on the original return that is not being amended on TurboTax since you can only really amend one return to include the other spouse.  Watch the questions and add the information when it calls for it.
