File as it is at the moment, if you think you believe you'll benefit from any refund now and amend your return when it is resolved. The other option is to file for an extension. Fortunately, because of COVID-19 you now have up to July 15, 2020 to file for an extension if your employer couldn't resolve the issue before then.
