No, this isn't an issue. The question that you saw was asked by TurboTax in the interview section, but if you really filed a return and said you didn't, the IRS won't care. They're more interested in taxpayers who were supposed to file returns and didn't. Your 2016 tax return will stand on its own. No amendment necessary.
