Amendment why areTHey stating i owe them money. It states they owe me $869 and i owe them $359, and to send them a check. Why don't they just deduct it?

It may mean that you are getting a Federal refund but you owe tax to your state.   These are two separate institutions so they cannot deduct it.  File early so you can pay your state tax with part of your federal refund.
