I was due some refund from state. Because of additional income reported in amended return, I owe taxes to state and my refund will be lower. Will be automatic adjustment?

I filed an amended return as a result of an omission. Hence I owe some taxes to the state. Will the refund be automatically reduced from my original filing or do I have to pay the additional taxes manually ?
