I filed 2022 return on 2/16/23 electronically. It was accepted. That return stated I owed IRS. I immediately realized I failed to take loss from 1099B so filed an amended 2022 return on 2/21/23. The amended return yields a refund. My question is do I need to pay the original tax due when ultimately I get a refund.
I'm afraid the IRS will get confused and because of the lag time on amended returns I will miss the payment date in April if I don't pay the original return.

You should never amend a return until your original return has been fully processed to avoid unnecessary delays.
You are correct that this will cause confusion. I would pay your original tax due, and then when the IRS processes your amendment, they will send you any refund due.

You can check the status of your amended return here, but allow three weeks after filing for it to show up.
The IRS doesn't get confused.
On 1040-X Line 16 you show the "amount you paid" with your original return.
you are stating that you sent in that amount,
If you are not going to send it, don't put it there.
