I had opted for electronic payment of the taxes due in the original 2020 return while e-filing it using the Mac downloadable software. For what it's worth, the tax dues amount hasn't yet been debited from my bank account.
Subsequently, I realized that the software somehow failed to import the ESPP sale transactions from my brokerage firm and therefore chose to amend the return. However, there was NO resulting additional refund/dues ($0 refund/dues)
This is where all the confusion kicked in. On attempting to e-file the amended return, I got the following error
"FPYMT-089 - 'PaymentAmt' in the IRS Payment Record must not be more than 200% of 'OwedAmt'. If a value is not provided for 'OwedAmt', treat that value as zero."
I reattempted the e-filing of the amended return, but that failed too.
At that point I landed the discussion thread on this issue reported by others.

Did you have an additional amount due with your amendment?
Thanks @CatinaT1 !
No, I don't have additional taxes due with my amendment. The amount mentioned in the "Next steps" email is exactly the amount (22k+) I was supposed to pay along with the original return. To be precise this is showing up on the 1040-V voucher.
The 1040X form does show the dues/refund amount to be $0, as expected.
So, I guess it's the TT software somehow creating the confusion.
The good news, apparently, is that IRS has just debited this 22K (I checked my IRS account).
So, should I then just assume that everything is now good?
I am having the same problem. Were you ever able to figurethis out?
I didn't quite do anything about that email, and am just waiting for the amendment to get processed by IRS. You can refer to some relevant discussion on this thread Re: Getting FPYMT-089 Rejection on amended return - Page 2 (intuit.com)
I have the same question. The 1040X bounced as rejected and when reading comments I modified the payment instead of electronic to 'write a check' and now it's been accepted. The voucher does have the original amount that I owed and paid electronically and I owe nothing more on the 1040X. So guess I will wait at least a week to see if the IRS pulls the out the money. Don't want to pay double because they will never send it back! 😉 Wish me luck.
