I originally e-filed my 2019 returns (federal and 3 states) and were all rejected due to an incorrect ITIN for my spouse. I missed the deadline to amend and resubmit the e-filing so I printed and mailed in the returns. As of today the IRS transcript shows that it has not processed the 2019 return, and my home state sent me a tax underpayment bill for 2019 which I have since paid (but should not have since I am due a credit from the other 2 states). Do I have to resubmit my 2019 returns by mail or is there still some backlog for processing printed returns? My 2020 returns were e-filed properly and is current.

I suppose you did not use a mailing method where you could either track the returns or get proof of delivery.
when you e-filed 2020 federal 1040 what did you use as the prior-year AGI? if you used what was on the 2019 return then the IRS got that return. A transcript will not show up until weeks after the 2019 return is fully processed. otherwise, the return would have been rejected for a mismatch in the AGI. if you used $0 or not submitted then note the IRS is behind in processing 2019 returns but there is no way to know if yours got lost in the mail or simply hasn't been processed. so choose between waiting and resubmitting.
as for your resident state call first to find out what happened. this is so if they require an amended return everything required is included. when you mailed in your resident state return a copy of the tax form to compute the credit for double-taxed income and copies of the non-resident state returns were required.
