My wife has three sources of income. Social security, owns a machine shop and works for the US Government Census Bureau. Which product would be best?

Is she Self Employed for the machine shop or does she need to file a separate business return for it?

She is self employed as the company is a sole proprietorship. That is part of my confusion. Should we just file a separate return for just the company?

A sole proprietor (or single member LLC that is not incorporated) reports their income and expenses on a Schedule C.  The Schedule C is included with your personal tax return, Form 1040, with the net profit or loss from the Schedule C being reported on Line 12 of the Form 1040.
You should use the TurboTax desktop edition of Home and Business so you can report the Schedule C, Social Security income plus wages earned and reported on a W-2 from the US Census Bureau.
